Which "files", your audio files? Or it says plugins are offline? The latter would be expected since 32 bit plugins are not compatible (directly) with the 64 bit version of Reaper.

When I switched from 32bit to 64bit, my projects opened without any issues and my old 32 bit plugins still work. I understand that Reaper provides some sort of automatic bridge function to enable 32bit plugins to run in the 64bit environment. I say all this so that if it's not working, you'll know that it should work.

If I understand your question, it might not have anything to do with 64/32bit. I'd look more closely at where your files are and where Reaper thinks they are.
