Maybe I want too much, but it would be interesting to have a modifier in this place with various useful features, for example, mute, solo in track, add to selection and so on.

So no intention to fix the preset system for the batch converter?
I did a test: change all settings -> save a preset -> clear all settings -> recall preset.
Most settings appear not to be saved (which IMO makes the preset system kind of pointless).
Here a list of saved/recallable (YES) and unsaved/unrecallable (NO) settings:
OUTPUT
Directory: NO
Checkboxes below directory: NO
File name: NO
OPTIONS
Sample rate: YES
Channels: YES
Dither: NO
Noise shaping: NO
Resample mode: YES
Normalize/Limit: YES
Use FX: NO
Tail size: NO
Add new metadata: YES
Preserve start offset: NO
Preserve metadata: NO
OUTPUT FORMAT: YES
Sub-Options: mixed, inconsistent YES/NO for various formats.
So (while ignoring sub-options for various output formats) the result is 9 NO and 6 YES. Is this intentional? Is there some logical pattern behind how presets are saved? To me it seems rather arbitrary and buggy. I would expect all of these to be YES when saving a preset.
And btw while testing this I noticed that the "Clear all settings" option doesn't correctly clear the output format. It does always go back to WAV (I'd prefer "source" but wav makes sense) but the sub-options like bit depth, large files etc. remain what they were for the last conversion.
I hope this doesn't come over as overly critical/nitpicking. Other than this I really appreciate the improvements on the batch converter. The number of files display and progress bar are great!

IIRC, the presets are actually using render-presets, who don't support many of the batch-converter-only options.
So the presets rather represent the output-format-settings, not all batch-converter-settings(haven't checked the changes in the dev-release in detail yet)
Though having the chance to store the other settings would be nice as well.

Currently the batch converter presets are shared with the render presets, so any converter settings that aren't also render settings, aren't saved in the preset. We will probably improve this but not necessarily soon.

Ah, now it makes sense why certain settings are not saved. Well then for now I will enjoy the massively helpful "Clear all Settings" and all the other useful new features and hope this fix will happen in future.
Btw I have noticed that during a conversion the "Output Format" section is not grayed out and the settings can be changed (without having effect on the conversion in process). This is not a big problem but I guess it is supposed to gray out like "Output" and "Options", right?

For the Batchconverter, things are a LOT faster now.
The conversion runs at what I assume to be normal speeds. Tens of megabytes per second for Wavpack in this case.
Changing parameters still carries a delay, but it seems to have decreased in severity as well. When get to around 17000 files, the delay is maybe a quarter of a second. 40000 files and it's up to half to one second. At 64000 files it's up to almost two seconds.
That delay goes for selecting entries in the list as well.
One little bug that made its way in was that the "Use source directory structure" option no longer works. I tried this with a smaller batch of files as well. The Output column shows it not working, and the resulting files show it too.

Hard to know for sure because there might be other files not visible that aren't correct, but afaict that is the intended behavior. "Use source directory structure" will recreate only the *not* shared part of the source directories. If all of the source files are in DOOR_Cupboards/, then only the structure below DOOR_Cupboards will be used.

I actually tossed in the directory above that, and it does contain several others. My screenshot may have been misleading.
Here's a bit where you see two directory sources but only a flat output.
