ARA traditionally required "careful" use... REAPER allows apply it on any material, but it can take a while till all problematic cases are fixed (on both sides). It is better to apply ARA on tracks with fixed glued WAV files in the project sample rate. With anything else you are looking for troubles.
In general, ARA needs stable input material to work with, it is a "waveform editor" by design. If a single bit is changed in the source (for whatever reason), the input waveform is different. Quite some "smartness" is required to keep edits in this case and Melodyne has no build-in AI.
I do not claim it is not working with more complicated input, and I do not claim the result is as bad as in early days inside some other DAW (where doing ANYTHING fancy was producing instant DAW crash, keeping ARA edited clips in saved project was almost impossible, etc.). But when strict rules are followed, it works (very close to) 100% stable. And when not, there is some uncertainty in what comes out...
