on windows this does not happen. My appdata folder is totally empty, unused.
apparently, reaper looks first in it's own directory, which is awesome. If it doesn't find the files there, it looks in appdata.
not sure if this is the case in OSX, you might want to just back up your stuff and try it out
note - the method I have been using for years will not allow you different settings for different users.
