I can Merge Visible Layers, and the resulting image shows all layers. But that can't be right cause i loose the ability to make changes later.

You need to "flatten" the image, well, not flatten it with the flatten command in the Gimp, but by right clicking each layer and select merge layer downwards or something. (It's been a while since I have used the good ol' Gimp ).

Note when saving to an icon file a icon in the icon file is created for each layer, so you must flatten/merge it to one layer.
