Just save your reaper.ini before install, and put it back over-writing the fresh reaper.ini created during the install.

I do it like this:
1. Open reaper.ini (the one that pertains to my portable install) in a text editor (I use TextPad)
2. Install the portable version of v4
3. After install, click "No" (do not run Reaper just yet)
4. From teh text editor, save the old reaper.ini file in its original location (this overwrites the fresh reaper.ini created during install)
5.Running the portable v4 now retains (most of?) the preferences
